I recommend going to a B&B rather than a hotel. Usually they have nicer rooms and better atmosphere. You can get places with family rooms.
There are plenty around. Have a google for B&B and Melbourne.

You can get to Puffing Billy by train. Take the Belgrave line from the city.

What part of Melbourne are you staying in ? It's a big place and it depends on the budget.

My tribe and I have stayed here four times now, love being in the heart of the city! And the car gets free parking in the basement! (Not valet driven off somewhere!)

Don't know about accommodation but with transport you buy a daily or weekly ticket for the zones you wish to travel in.
There 3 zones and prices vary accordingly, the ticket covers train and trams and you just slide them into a machine at the station or on the tram.
Puffing Billy doesn't run on Total Fire Ban days, and watch out for a face full of soot when you do get on it:D :D :D
Your local RAC (NMRA) should be able to offer deals re accommodation.
Heres a link for The Met maps and ticketing which may be of interest
