Good Evening Friends,
While drilling holes in a cabinet side I noticed the my stop collar was leaving burn marks in the wood.
What could I do to eliminate this from happening?

Use a cnc router or a multi hole borer instead. :D

As it is the relative motion of the collar against the cabinet that is marking or burning the cabinet due to friction, I suggest you greatly reduce the friction or reduce the relative motion.
Reducing the friction might involve placing cardboard or plastic between the collar and the cabinet.
Reducing the relative motion might involve having a collar that can remain stationary such as using a bearing race or have a loose spacer between a fixed collar and the cabinet so the spacer burns against the collar leaving the cabinet OK.
